Pemiscot County Port Railroad has access to the BNSF Railway (BNSF) at station 98213 in Hayti, MO. The newly constructed rail spur is 5 miles in length, and contains a storage yard with four sidings and approximately 6,430 feet of track. The rail spur links the Pemiscot County Port and Inland Waterway System with one of the largest rail carriers west of the Mississippi River. The spur was constructed using 115 and 133lb rail. There are numerous green-field sites available along the spur, with the Pemiscot County Port owning a 19 acre tract at the end of the spur; adjacent to the Port Harbor.

At Hayti, MO, Pemiscot County Port Railroad connects with BNSF's main line between St. Louis and Memphis. Through St. Louis, the BNSF has routes to Chicago, St. Paul, Kansas City, Denver, and Seattle. Through Memphis, BNSF has routes to Birmingham, New Orleans, Houston, Dallas, California, and Mexico.
